Found the cause, the game sets the Thrustmaster Throttle wheel as zoom in. That wheel was on max. Just had to remove the Throttle as zoom in device.

I tried Arma3 alpha and it has no Zoom in it. It has also X and Y inverted. The TrackIR Setup program works perfectly and centering works as intended.
