Hi Kitesflyer,
After trajectorizing, you can export it as bvh or fbx. If bvh, make sure to select the sword rigid body in the Skeleton dropdown list in the BVH options of the Export dialog.

It sounds like the markers are placed at wrong positions on calibration square. Can you check that the markers are on the end of the square, not at the middle?

The head rotation problem is being looked at by Autodesk dev team. Will post here when I hear any updates from them.
