Yes... easily. You can even set specific settings for different games. Each game gets it's settings from one of the available profiles in the TrackIR software. I think it depends on the game. The TrackIR software doesn't seem to have any function to swap axes, but some, if not most, games allow you to choose what imput controls headmovement.

You would usually set this the way you would change one joystick axis to another.
