I'd like to be able to set up an order of operations to be run on takes in batch.
The example (but not the only use) would be to first run a butterworth smooth on all markers with particular settings, then run a gap fill, linear on all gaps shorter than a certain length. Then I'd like to be able to export the takes as c3d files with filenames equal to the take name with pre and post pended text.

This is a great request. We have some batch processing now, where you can "export all" and "trajectorize all" from the right click menu above the 2D or 3D takes. It isn't automated for the file naming yet, but that is on the list for inclusion shortly.
As for data processing by batch, we don't have that yet, but do know that we need to support some sort of scripting like this for a future release. All the tools you suggest are there, so that is step one.
