Trackir pro 4 stops responding

I have a problem with trackir pro 4 when playing flaming cliffs, it works when i play from the loading screen and pick a plane from here it works fine, but when i try to play an actual mission the trackir stops responding. I don't get any error messages it just doesn't work, even when i delete the config and input trackir folder. I have all the latest lockon, flaming cliffs and trackir updates. Any help would be much appreciated, its doin my head in. My os is vista 32bit.
