I have been running TrackIR 4 with FS9 and now FSX for some time now with excellent results.
I currently am running the generic flight simulator mode because I can configure my hot keys to work with my CH Yoke.
I can not configure the FSX mode hot keys because they seem to be pre-set with no ability to change them.
QUESTION
1. Is there some advantage in running the FSX mode versus forcing the generic flight simulator mode?
2. Why can we not reconfigure hotkeys in the FSX mode?
Flight simulators allow reconfiguration of all their keys and that allows for accessories like joysticks and yokes. When TrackIR takes that ability away, it limits our ability to use attachments.
Overall, I find TrackIR to be the most usable of all my Flight Simulator addons. I can continue to use the generic mode successfully if there is no major improvement in using the FSX mode.

1 - I'm not fully understanding what you mean by FSX mode as opposed to generic flight sim mode?
2 - You can adjust the TrackIR hotkeys within the TrackIR profiles.
