Well as the topic states. TrackIR steals my F7 and F9 key's making it impossible to issue orders to those soldiers. Is there any way to fix this? Kind of game braking if you ask me

why not just reassign the keys, either for trackir or arma?

That's pretty much the best suggestion. TrackIR's hotkeys for precision mode and pause (f7 and f9 respectively) can be changed to anything you want them to be, including joystick or keyboard buttons or button combinations (ctrl-f7, alt-g, et. cetera). There's a quick explanation in the posted manual, section 5.8.1.2.
