Something, probably one of the add-ons, had indeed re-mapped the F9 and F12 keys in FS9. I cleared them, restarted and it works again.
I was just about to re-format again, so it's saved me a big job!

I had the same problem, TrackIR didn't work with FS9. And after have seen your tips, it was the language.dll file that have caused the problem. This file was modified to delete not wanted messages like messagekill does.

Yep, modifying the language.dll file can cause issues....
