First, let's try some installation troubleshooting:

Unplug your camera, and uninstall the TrackIR software.
Download a new copy of the latest version of the TrackIR software, and save it to your desktop (note: do not run from the downloader).
Right click on the installer, and select "Run as administrator" (even if your account is an administrator)
Finish the installation as normal, plug in your camera, and verify that drivers are properly installed via the device manager.
Run the software, and see if it works properly.

Also, you may want to check any firewall or AV software (including Windows Firewall) and ensure that neither trackir5.exe nor fsx.exe is blocked. Due to the method for interface that Microsoft chose, TrackIR talks to FSX via TCP/IP local loopback (127.0.0.1) which can sometimes be silently blocked by AV or firewall software. You may have to add exceptions for these files.

Yes, I repeat the installation, but the problem still persists.
The only quite working combination I found is 4.1.038 software run as Administrator and in Windows 2000 Compatibility mode. At least shuttering is playable, but is not so smooth compared with Windows XP.

Does the software exhibit this behavior without FSX running? Can you move around in the heads up display for a few minutes without stutter or lag? Does this problem appear in any title other than FSX?

When you reinstalled, did you check your firewalls or AV software to ensure that they were not the culprit? A test for this would be to disconnect your computer from the internet, disable them, and then run FSX and TrackIR.

No, the software itself has no lag and shutters.
Unfortunately, I haven't any other games supporting TrackIR.

I have the fresh installation of Windows 7 without internet connectivity and AV. Standard Windows firewall is disabled.

Have you tried the version 4 software? It's maintained alongside 5.x with the same updates just without an OpenGL interface due to some issue with ATI cards.

Yes, as I wrote, I have tried 4.1.038 version too. If I run 4.1.038 utility in Windows 2000 Compatibility mode, shuttering still persist, but it is at least playable (however, it is not so smooth compared with Windows XP)

Try right clicking on both icons and starting both programs by selecting "Run as administrator".

Also, just for diagnostic purposes, would it be possible to try setting the computer to use a single processor core and trying it that way?

I certainly can't seem to use the latest software version with my TrackIR 4 w/ track clip pro, FSX Acceleration, Win XP 32 SP3. The camera stops working and it won't shut down when I try to exit Track IR. Sometimes it freezes up FSX. Have to reboot my pc.
I use the latest Nvidia drivers for my 570 GTX card.
I was going to buy EZdok today but noticed it requires the latest TrackIR software to run along with EZdok, but since the TIR software is bugged, I won't be getting EZdok now.
