In FS9 trackIR works only in VC mode. I find this optimal.

Is there a way to replicate this in FSX ? I only really want to have it active in VC mode...not in 2D mode or external view mode...

Where are the individual game settings saved ? Not the profiles but the game settings ?

Unsure about this one, as that's not something that the TrackIR can control. You may have to ask the FSX forums.
