SmartNav disappears with Windows 8 Pop-ups

Hello,
I am an assistive technology specialist assisting an individual to use SmartNav on a Windows 8 machine. We are using SmartNav 4 with 3.30.39 software. The SmartNav software opens with system startup.
This individual is using SmartNav as her primary means to access the computer with Dwell click, and cannot use a traditional keyboard, traditional mouse or voice. When she is in the typical Windows 8 environment, she controls the mouse well. If there happens to be a system popup (i.e. " Do you wish to allow X program to make changes to your computer"), she loses SmartNav control of the mouse. This is disruptive, as she must wait for someone to click these popups for her.
I have tried having SmartNav open as administrator in the Task Manager, and it prevents SmartNav from booting at all. I have tried running in Windows 7 compatibility mode, and the issue persists.
Any suggestions?
