Hotkeys don't retain asignment

I'm having a conflict with reassigned hotkeys in a game (LOMAC).
The 'center' and 'precision" keys are normally assigne F12 adn F9 respectively. I have reassigned them to '~' and 'F11'. I have done this with the game running so they should be recognized.
When I first start TIR the bar at the bottom of the TIR window says F12 and F9 but if I click 'Profile' or 'Edit' those values change to '~' and 'F11. When I click back to the main menu window they revert to F12 and F9.
In game if I press a button assigned to F9 the TIR turns off, even though TIR should no longer be retaining that key. Also, I don'r know why it turns off (the green light turns red) when the key originally was assigned to 'precision' not 'pause'.
Also '~' no longer centers the view, but F12 does.
I'm totally confused. Can anyone give any insight??
