TrackIR3 Vector is pausing in FS2004

I just fired up FS2004 again for the first time in quite a while and have been having some issues with the tracking pausing for a second or two every so often.
I've tested it on the 28, 29 and 30 beta2 drivers to no avail and I've also monitored the task manager to see if the trackIR program CPU usage was spiking when the pauses occured. However there appears to be no connection with the CPU usage to the pausing.
I'm using FS9.1 and a Saitek X45 joystick. My system is an AMD64 3500+ with an ATI X1800 512MB graphics card and 1GB of system memory. I also have a Soudblaster XFi sound card. My racing games rFactor and GTR2 do not experience this pausing issue. All my video and sound drivers are up to date.
The pausing only occurs with the tracking of my head movements and it's not associated with any background interference or moving my head too far.
I'm going to try a reinstall of FS2004 and a different joystick next but I wanted to see if this was a known issue or if someone else may have a fix I can try.
