I guess the question is. If the trackerPRO eye is centered on my screen and I have a trackerPRO clip on each side of my headphones, would it get better responce or would it just confuse the system?

Well a couple of things -

1 - With the TrackIR 4, and the TrackClip Pro, you should have it mounted to the left side of the monitor.

2 - Using 2 TrackClip Pros would confuse the software, as it only uses 3 IR points for tracking in a 3d space, and more than that can cause the software to behave erratically, as it jumps between different IR data points.
