I have seen posts about this saying you need to run both Track IR and the Game software as admin on Vista for the keys to work.

This isn't very practical really, games like IL2 and FSX are frequently launched by other applications (hyperlobby / Active Sky X as respective examples). With the advent of game purchasing systems like Steam, games being launched indirectly has become commonplace.

Is this a true vista issue or can Natural point do something about it?

It is the nature of the OS, that it doesn't allow interaction between some applications, at different permission levels.
