I have TIR5 v5.1.100 Win7 64. Should mouse emulation work with my setup ?

Within a gaming application, yes. I'm not aware of any issues.

When I click the exe.,I get "Unable to initialize TrackIR". Any thoughts what's the problem ? Tried reinstall of v5.1.100, but same.

Do you have the TrackIR software started first, before starting the mouse emulation application?
