I've been using the Trackir system(s) for years and I wear my glasses while using it with no problems at all, especially with the pro clip. You'll enjoy it once you get pass the learning cruve.

What are the advantages of the 5.0B software
Outside of being new are there any performance or programming advantages for the 5.0 series over the 4.0 series for people using Trackir 4?

This has been an known problem in LOFC. Look in the Config folder there is a trackir.ini and another in Input folder called just TrackIR. Delete both of these files and restart LOFC and it will work just fine. These files will be recreated when LOFC restarts.
