Upon examining the Registry I found that smartnav is inserting an entry into HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Run\NaturalPoint\
and it is only inserting the following into that Key Value:

When I go into Battlefield 2(BF2) and try to move the mouse to work the menus it does not move and it does not work in the 3D world part of the game either.

When I have the Run At Startup checked under options, my smartnav software does not load at my computers\Windows startup. I know I could just add it to the startup menu in windows but I would like the check box to work as it would be easier to turn on/off.
