I had the same prob.
When I turn my head my Microphone sometimes blocks out 1 light.
Solution was to move the mic boom up or down a bit.
Could this be your problem?

Thought of that instantly. But also with my old hat with trackclip I did get the problem. I'm really sure there is nothing blocking the device. Thx anyway for your suggestion!

Tried it on an other pc, and did not suffer the problem. Well, I'm getting another motherboard in a few days, so I'm planning a fresh windows install. I think that will help!

Ok I will not get a new motherboard, the guy just decided to keep it himself.. So I just started fiddling again to get trackir working correctly. I'm will not completely renstall windows only to get my trackir working, however I tried some system restore points in windows (from moments I know for sure the device worked correctly at that time). Renstalled trackir sofware (also tried an older version), connected the device in other usb ports, disconnected al my other usb devices (except my keyboard/mouse, moved the position of trackir back and forward, cleaned up my registry also, cleaned the trackir, it all didn't help. I did some overclocking of my cpu, and adjusted some memory timings, switching back to normal settings didn't help also.

When I think of it, the problems started after I've installed the game, Armed Assault. However I've played the game for perhaps 3-4 days without problems with my trackir. However, the game crashed a couple of times (it's not completely bug free.. ) which needed a hard reboot. Maybe that caused some problems?

Yep latest chipset drivers and bios.

Edit:

I've made a sprintscreen of a 'hickup':

I'm using the normal tracklip (with hat here). As you see, the tracking is right (3 green dots). However, at 'status' you see 'no data'. That happens just for 1-2 seconds.
