For an overview of TrackIR 4 vs. TrackIR 5, check out the comparison page. It all applies to TrackIR 3 vs. 5 as well, but things like FOV and subpixel analysis will be even more improved from 3 to 5.
The main differences you'll find will be in the accuracy of the tracking (due to major increases in resolution and image processing) and the size of the trackable real estate (due to a significantly increased field of view). The increased accuracy means that your in-game movements will be much more naturally stable and smooth. This reduces the need to apply smoothing in the software. That, in turn, increases responsiveness while maintaining stability. The net result should be a more lifelike head tracking experience that gives you great precision. I know that TrackIR 5 is roughly 10x as precise as TrackIR 4, but I don't have the exact number for 3 vs. 5. I'd estimate it to be in the neighborhood of 15x.

Do you mean the FS 2004 and FSX addon series? If so, they should already be supported via Microsoft Flight Simulator. I'm not aware of any standalone title by that name having been released or in development.
