I closed every program I could (Avast, Comodo, System monitoring) with the same result.
I made a test with IL2 1946, didn't see any difference with TrackIR paused or not.

The TrackIR is plugged on a PCI card with 4 USB 2.0 ports.
The joystick is plugged on a mobo USB port.
Tried with TrackIR & joystick on the PCI card ports (and mobo USB ports disabled in the BIOS) with same result on BS.
It may be possible the problem is coming from BS as I don't have any FPS loss with IL2... that will not be the fisrt time

Right - good spot KillinDuck. I didn't think to check CPU occupancy.
This ties in with the results I'm seeing, as Black Shark is a super-intensive CPU game, as is Arma 2, though less so.
So for whatever reason TrackIR is taking up a big chunk of CPU time.
I'm running a Core 2 6800 @ 3.3, on a Gigabyte 680i mobo.

I have the same problem in Black Shark. When I run BS without TrackIR I have really smooth 40-50 FPS with graphics settings all on maximum. If I turn on TrackIR FPS drops to about 15-20 FPS and it's really annoying.
Most of the time I simply choose not to use TIR for Black Shark, because I just gets annoyed how much performance hit it causes.
Has anybody solve this problem?

Have you looked at updating the video card drivers?
Are you running the TrackIR software minimized?
Do you have any options, such as anti-aliasing, or openGL enabled in the video card software?

1.) I've just updated to Catalyst 10.2 without any effect on the problem.
2.) I always run games with TIR software minimized, furthermore I use to turn off TrackIR 3D view ("HeadsUp" panel).
3.) I've tried below options BOTH turned on and off without any luck:
- Crossfire
- Anti aliasing
- Anisotropic filtering
- Adatptive anti aliasing
- Catalyst AI
- V-sync
- Mipmapping on lowest and on highest quality
4.) I've also tried to manage manually some CPU usage between BS and TIR: I've assigned CPU core0+core1 to BS and core2+core3 to TIR, again without any effect. By the way it is not a surprise, because the overall CPU usage never reaches more than 50% (average 33%-38%) and none of the four cores is running above 70%.
5.) Of course, I've already tried to reinstall both BS and TIR softwares, and tried with absolute fresh and default TIR profile without any modifications.
6.) Before I've installed Win7-x64 I had got WinXP 32bit, and also had unexpected low ingame FPS, but by that time, I did not know that was caused by BS-TIR conflict.
7.) One more information:
to simulate the FPS difference, it is enough to put something (like my hand) between the TIR camera and one of the TrackClipPro's light sources - the TIR software stops processing (left green status light is out), and the game FPS is instantly doubles. When I put my hand back, green light lit, TIR is working again and FPS halves again.
Any other ideas are really much appreciated.

Have you tried running both applications as an admin (right click on the exe for each, and select run as admin)?
If you install the TrackIR 4 software, do you see the same frame rate drop?

Hmmm... strange things happened. I've tried to run both applications as admin. The game started on default graphics settings (thats because now BS uses the configuration files from the Program Files folder, not Users\Username\AppData\Local\VirtualStore), that means in windowed mode, resolution 1024x768 and medium quality settings.
I've changed to high quality settings and fullscreen mode, but left water resolution on 'Normal' cockpit resolution on '512' and civilian traffic off. I started a mission and found that TrackIR is not causing performance drop more than 3-4 FPS. I've changed the display settings again to absolute maximum: civ traffic on, water high and cockpit res to '1024 every frame'. Tried the game, and the performance hit by TIR was negligible again. Hurray!
Now I wanted to prove that really the admin mode made the difference: tried to run the apps in normal (e.g. not admin) mode. The game worked perfectly, until I turned TrackIR on...
then the game froze, completely stopped, even alt+tab and ctrl+alt+del were not working. Then I turned TIR off again (enable hotkey was functional) some seconds later the game was running again. I've tried this again after PC restart, but with the same result.
Since then if I run both apps in admin mode, they're working as it should be (with minimal perf. hit), so I'm happy, but a little bit curious because I really don't understand, what's happening here....
