I have a couple of questions to help me figure out what is going on.
Are you using USB 2.0 or 3.0? Are you running both TrackIR and the Flight Sim as administrator? Do both the TrackIR and Flight Sim work separately and just not together? Which flight sim are you using?
Answer these as best you can and I will get to the bottom of your issue.

I would suggest moving the TrackIR to a USB 2.0 port if you have one available, sometimes the increased power of the USB 3.0 port causes interference. After you start FSX, how much CPU percentage is TrackIR using? Do you have a noticeable FPS drop when you use FSX and TrackIR together? TrackIR runs as an administrator by default, and FSX does not. There can be some odd conflicts when two pieces of software are attempting to work together and are operating at different permission levels.
