Our procedure:
-Open our captured 2d data
-Using the T pose at start of each take, we apply the skeleton.
-We playback data, until the points synchronizes with the skeleton perfectly
-We then trajectorize this take.
-We set the newly created trajectory 'as current'
-Then we begin to edit and clean our trajectorized data.
When we save our 'cleaned data' and restart the the system, we reload our original 2d capture data to redo the skeleton and everything is good. But when we open our 'cleaned' trajectory of the same take, the skeleton becomes all messed up. We would ideally make a skeleton from the trajectorized data but there is no option for this.
Is our procedure outlined at the top the correct way to do it? Anything you can point out to us or help with would be great. Cheers

Is the resulting skeleton being saved and loaded as well? If so, where is that occurring in the process?

Hello:
You should be loading your saved skeleton that you did earlier and using it with the trajectorized data, that should work well.
I have forwarded this post to inquire if you can load PT3 data from the Skeleton Wizard. I know you can load previously saved data, and I am not sure why that couldn't be in the PT3 format.

Is there any reason why you are recreating the skeleton after trajectorizing? New skeleton's the marker order became different from the original skeleton, and trajectory data is being applied to wrong marker.

Yes, we've find that out also.
now we only use the skeleton data from 2d data for trajectories.
And it works fine now.
