My pipeline is to bring the face capture data into motionbuilder then to 3DS Max.

Hi,

Bryan Steagall

we use motiobuilder,
and when we apply motion capture data to our character, single face markers doing double motion, his own moving and moving of the head markers.

what?

ok, you will get motion on the markers and on your character in motionbuilder, to not see the markers, you go to "display" and select "models only" is this what you mean? otherwise, perhaps it would be best if you can post an image or a video to understand what you are talking about..

in tutorial when the data is imported into motionbuilder the marker set origin object (sphere) is moving in sync with the rest markers. in our case this doesnt happen. how can we make it move?

When you export out your c3d file you need to make sure you uncheck no head movement.
