Every time I boot up my PC TrackIR always opens in full windowed mode despite having the boxes checked for starting minimized and minimize to system tray, so at some point it is not saving my default settings.
The only way I have overcome this is to edit the settings.xml file and set the defaults there.
This also applies to the default profile I want loaded, my own saved profile is not loaded so I have had to edit the dafault.xml to match my own profile.
Although I have fixed the problems, I thought I would let NaturalPoint know of this issue.

The issue here sounds like one of permissions. If TrackIR doesn't have permission to write to the ini file, it wouldn't be able to save these changes.
Are there any files here:
c:\users\\appdata\local\virtualstore\
If there are, can you drill through them and find any TrackIR references?

Uninstall TrackIR, delete the following directories:
C:\Program Files (x86)\NaturalPoint
C:\Users\Mike\AppData\Local\VirtualStore\Program Files (x86)\NaturalPoint
Go to your control panel, user accounts, and disable User Account Controls (UAC)
Reboot
Download a new copy of TrackIR, and save it to your desktop (do not run from the downloader).
Right click on the installer and select "Run as administrator"
Allow the installation to continue as normal.
This effect is due to a Windows 7 security feature called "Virtualization" that, while it works in theory, occasionally causes havoc with programs. Our installer occasionally triggers virtualized installations.
